I suppose that is the effect of the USBRecycle. In my situation on SAM460ex, USBRecycle isn't needed for me. In FE the USB cycle works almost all the time, so no need for this command. But it was interesting to test it, thank you :)

I just forgot to add in the ReadMe that USBCtrl RESTART freezes the system if a USB stick or CF card (like on some SAM460 motherboard) is plugged. 
 
Confirmed on SAM460 and on my own X1000.
